Diversity and space-time dynamics of the bacterial communities in rhizosphere soil of cotton (Gossypium hirsutum).

ABSTRACT

PCR-based next-generation sequencing was used to reveal the diversity and stability of rhizosphere bacteria of cotton in Xinjiang Province, China. A total of 1.93 G effective sequences of the 16S rRNA gene V3-V4 region were obtained from rhizosphere soil samples. These sequences revealed very large numbers of operational taxonomic units (OTUs) in the rhizosphere soil, namely 832-6375 OTUs in a single rhizosphere soil sample, at a 3% cutoff level and a sequencing depth of 50000 sequences. We identified 125 bacterial classes from cotton rhizosphere soil, with the phylum Gemmatimonadetes being the dominant class, followed by the subphyla Acidobacteria and Actinobacteria. Marked differences were evident in the diversity of rhizosphere bacteria over different cotton plant growth and development stages. The greatest number of OTUs was detected during the seedling (16567 OTUs) and bud stages (16268 OTUs). Rhizobacterial diversity decreased during flowering (16046 OTUs) and fruit (boll) opening (15870 OTUs). Forty-three OTUs were common to all four periods of cotton development. Proteobacteria in southern Xinjiang were more frequent, but the frequency of Acidobacteria was higher in northern compared to southern Xinjiang, while the frequency of the Gemmatimonadetes was broadly the same in northern and southern Xinjiang. This study is the first application of the PCR-based MiSeq to characterize and compare bacterial diversity from rhizosphere soil from multiple sites and developmental stages of cotton in Xinjiang, China.
