The seed coat composition of white (JS 335) and black (Bhatt) soybean (Glycine max (L.) Merr) with differential water permeability was studied. Phenol, tannin and proteins were measured by biochemical methods, while trace elements by Atomic Absorption Spectrometry. Metabolite analysis in seed coats was performed using Gas Chromatography-Mass Spectrometry. Bhatt seed coat was impermeable and imposed dormancy while JS 335 was permeable and exhibited imbibitional injury. Bhatt seed coats had comparatively higher concentrations of phenols, tannins, proteins, iron and copper than JS 335. Metabolite analysis of seed coats of both genotypes identified a total of 164 compounds among which only 14 compounds were found common while the remaining 79 and 71 compounds were unique in JS 331 and Bhatt respectively. The phenols which are main compounds responsible for impermeability were seen to be accumulated in excess in palisade cells of Bhatt which imparted impermeability and strength to seed coat. Increased proportion of cracked seed coats in JS 335 is mainly due to less tannin in seed coats. The predominance of metabolites belonging to alkane, ester, carboxylic acid and alcohol in both genotypes were reported while cyclic thiocarbamate (1.07%), monoterpene alcohol (1.07%), nitric ester (1.07%), phenoxazine (1.07%) and sulphoxide (1.07%) compounds were unique in JS 335 seed coat while aldehyde (2.35%), amide (1.17%), azole (1.17%) and sugar moiety (1.17%) were unique in Bhatt seed coat. This study has thus set a platform for isolation and understanding of each identified compound for its function in seed coat permeability.
